when a new lead comes into my system, it is being assigned both security groups that I have in my system

You can configure how you want those groups to be auto inherited on new leads by going to Admin -> SecuirtySuite Settings. This doc covers the setting options: https://www.sugaroutfitters.com/docs/securitysuite/options. Specifically take a look at the "Inherit from" options.
